Phenotypic profiling platform that scales across experiments
Standardize Cell Painting ingestion, feature workflows, metadata, batch-quality controls and internal access across repeated studies.
High-content imaging produces rich phenotypic data, but images accumulate faster than they become comparable, reusable profiles. Ardigen’s platform integrates imaging with omics data and chemical structures to make phenotypic profiling scalable and reproducible.
Where phenotypic profiling programs lose momentum
Every experiment is its own island
Bespoke, one-off workflows with no shared pipeline to build on.
No shared representation layer
Nothing connects profiles across batches, instruments, and sites or links them to other data modalities.
Profiles don't become decisions
Without standardized, interpretable analysis, rich data rarely yields confident go/no-go calls on mechanism or efficacy.
Analysis lags the instruments
Powerful hardware, but no end-to-end system built for the scalability, interpretability, and QC drug discovery demands.
No cumulative value
Isolated studies never combine into a reusable evidence base.
Ardigen's approach: from raw images to reusable insight
A one-off analysis ends when the experiment ends. A platform makes every experiment build on the previous one.
Ardigen turns phenotypic profiling from a per-experiment workflow into a reusable discovery capability. By aligning morphological profiles with omics data and chemical structures in a shared representation, we connect what cells look like to what’s happening inside them. The Ardigen phenAID platform brings these capabilities together as production-grade, reusable tools.
Infrastructure, not one-off analysis
Pipelines built to be reused across projects
Standardized so data accumulates
Consistent, versioned features turn many separate experiments and modalities into one growing dataset
Comparable across batches, instruments, and sites
A shared representation layer so profiles line up wherever and whenever they were generated
Biology preserved end to end
Every step, from correction to modeling, is checked to retain the biological signal.
Production-grade and full-stack
One governed system from raw images to insight.
AI–lab loop built in
Models are versioned and retrained on new experimental data, so each screen improves the next.

Frequently Asked Questions
We already run CellProfiler pipelines. What does a platform add?
A CellProfiler pipeline extracts features from the images of a single experiment. A platform adds the infrastructure layer above it: versioned storage, batch-effect correction across experiments, AI modeling on consistent representations, and integration with other omics data. In short, CellProfiler analyzes one experiment; the platform connects many into a comparable, reusable resource
How do you manage batch effects without removing biological signal?
We apply quality metrics before and after correction to confirm that technical variation between batches is reduced while biological signal is preserved. Correction methods are matched to the experimental design rather than applied blindly, so the biology that matters is retained.
Can imaging data be integrated with transcriptomic or proteomic data?
Yes. We build integration architectures that link image-derived feature representations to other data layers, enabling multimodal analysis. This requires alignment of experimental identifiers, metadata standardization, and a shared data model. We handle all this in the integration design phase.
What is Ardigen phenAID, and how does it relate to this infrastructure work?
Ardigen phenAID is a production-grade phenotypic profiling platform. It operationalizes the infrastructure described on this page as a deployable, running system — the same standardization, correction, storage, and modeling layers, delivered as configured tools you can run.
We're running Cell Painting pilot experiments. Is it too early to think about platform infrastructure?
No, pilots are exactly the moment to set infrastructure standards. Feature-extraction parameters, metadata schemas, and storage conventions fixed early determine how well results compare across later campaigns, and retrofitting consistency onto fragmented outputs costs far more than building it in from the start.
We're running pilot screens. Is it too early to think about platform infrastructure?
Pilot screens are the right time to establish infrastructure standards, before technical debt accumulates. Feature extraction parameters, metadata schemas, and storage conventions set during a pilot determine how easily results compare to later campaigns. Retrofitting consistency onto fragmented pilot outputs costs significantly more than building it in from the start.

Start with clarity before scaling AI.
If your imaging data isn’t structured for cross-screen comparison, more models won’t help. They’ll just give you scores you can’t reproduce. A short Data Journey assessment tells you exactly where the integration gaps are, what to fix first, and whether AI-driven phenotypic profiling is the right next investment.
