Morphological profiling services for mechanism-informed screening

Turn Cell Painting and high-content imaging data into quality-controlled phenotypic signatures, interpretable relationships and testable mechanism hypotheses.

Morphological profiling extracts quantitative features from high-content images and assembles them into rich phenotypic signatures. Grouped by phenotypic similarity and linked to known biology, these signatures inform a wide range of discovery questions – from compound and target characterization to prioritization and risk assessment.

Why is morphological profiling not routinely contributing to your drug discovery projects?

High barrier to entry

Running it well demands assay, imaging, and computational expertise that few groups have end to end.

Results don't transfer

Batch effects mean profiles from different runs, sites, or instruments can’t be compared reliably without additional processing.

Fragmented, non-standardized analysis

Imaging, transcriptomic, and proteomic data differ in structure, scale, and identifiers, so they don’t align out of the box.

Hard to combine with other omics

Deep-learning embeddings are powerful but opaque, so you get a signature without a reason and phenotypes stay descriptive.

Profiles are hard to interpret

Rich data doesn’t translate easily into a biological conclusion a team can act on.

Phenotypic signatures that can really support your drug discovery

Ardigen phenAID makes morphological profiling accessible even without an in-house imaging and computational team. Our technology covers the full path from raw images to reusable insight, extracting, correcting, versioning, and storing features consistently, then applying AI models for mode of action, bioactivity, and risk predictions. Signatures stay comparable from one screen to the next, so results accumulate into one growing dataset. An AI–lab loop keeps improving that dataset as new data arrive.

The result: analysis that informs drug discovery decisions,  predicting mode of action and bioactivity, and flagging off-target and safety risks early.

What this changes for the discovery team

Operational

Get from images to characterized, progressable compounds faster, without setting up your own imaging and analysis stack

Scientific

Add an orthogonal, high-dimensional layer of phenotypic evidence that characterizes compounds and corroborates activity and molecular data independently.

Strategic

Make advance/kill decisions earlier and with more evidence, spend resources on the compounds most likely to progress.

Compounding

The more you run, the smarter the platform gets, models retrain on your accumulating results, so each program benefits from the last.

Frequently Asked Questions

Morphological profiling measures cell shape and structure, and image-based profiling extracts features from microscopy images, in practice the two are synonyms. Phenotypic profiling is the umbrella term for characterizing any measurable phenotype, including image, transcriptomic, or proteomic readouts.

Cell Painting is a multiplexed high-content imaging assay that stains several cellular compartments (e.g., nucleus, cytoplasm, cytoskeleton) to capture morphological changes induced by compounds or genetic perturbations. Features extracted from the images become phenotypic profiles, enabling systematic, target-agnostic analysis of cell responses.

It can group compounds by mechanism of action, detect off-target effects, and identify bioactive compounds. Applied to patient-derived cells, it can also distinguish disease subtypes, surface biomarkers, elucidate disease mechanisms, or screen for phenotype-correcting compounds.

AI builds finer-grained profiles, speeds up data processing to raise throughput, improves sensitivity to subtle phenotypic changes, and enables real-time feedback loops.

Yes. Morphological signatures can reveal early signs of cytotoxicity or stress, often before cell death. AI models trained on this data flag compounds with off-target or toxic effects, eliminating risky candidates early and supporting safer, more selective molecules.

Ardigen phenAID applies deep-learning models to extract features from Cell Painting or other HCS images and compares them to annotated reference profiles. By matching phenotypic similarities to known drugs, it predicts the bioactivity of new compounds and infers their likely MoA, supporting hit prioritization, target deconvolution, and hypothesis generation in early drug discovery.

It depends on the cell lines. With the right normalization and reference anchoring it can be possible, but not always, we scope feasibility case by case.

Large scale helps but isn’t required. Many engagements start with smaller proprietary screens and use public datasets like JUMP-CP for reference anchoring.

Yes. Phenotypic signatures and MoA hypotheses come with traceable feature- and reference-level evidence per condition, and pipelines are reproducible end to end.

If your imaging data isn’t structured for cross-screen comparison, more models won’t help. They’ll just give you scores you can’t reproduce.
